چکیده

Background: CRISPR activation (CRISPRa) uses non-functional Cas9 endonuclease (dCas9) but retains the genome targeting ability through its single guide RNAs (sgRNAs). CRISPRa is widely used as a gene system exploiting in recruiting various transcriptional domains (TADs) for enhancing expression of target gene(s). Drought tolerant and resource-efficient crops like millets have potential mitigating effects climate change food security. Objective: This study aimed to use Setaria italica (foxtail millet) sequence identification subsequent generation sgRNAs conferring water logging tolerance that will benefit future expansion cultivation area. Methods Results: Leveraging existing RNA-seq data information on functional studies model plants from other cereal species, maize barley, enabled candidate ERFVII foxtail millet attempt engineer tolerance. The provides step-by-step example using publicly accessible databases bioinformatics tools NCBI Phytozome characterization ortholog italica. Soft berry was promoter annotation obtain transcription start site (TSS). Subsequently, CRISP-P 2.0 design were employed generate select few efficient minimize potentially deleterious off-target binding. Conclusion: useful how advance genomics research including revolutionizing technology italica, which can be adopted plant utilization available sequence.

Sequence determinants of improved CRISPR sgRNA design.

The CRISPR/Cas9 system has revolutionized mammalian somatic cell genetics. Genome-wide functional screens using CRISPR/Cas9-mediated knockout or dCas9 fusion-mediated inhibition/activation (CRISPRi/a) are powerful techniques for discovering phenotype-associated gene function. We systematically assessed the DNA sequence features that contribute to single guide RNA (sgRNA) efficiency in CRISPR-ba...

Identification of the drought tolerance involved candidate genes in foxtail millet through an integrated meta-analysis approach

Drought stress is one of the most important factors limiting production in the agricultural sector. Due to the need to use smart agriculture adapted to climate change, the use of drought-tolerant alternative plants with high water use efficiency is of great importance. Foxtail millet (Setaria italica L.) is one of the important drought tolerant fodder and food grains in semi-arid regions. In th...

CRISPR-STAT: an easy and reliable PCR-based method to evaluate target-specific sgRNA activity

CRISPR/Cas9 has emerged as a versatile genome-engineering tool that relies on a single guide RNA (sgRNA) and the Cas9 enzyme for genome editing. Simple, fast and economical methods to generate sgRNAs have made targeted mutagenesis routine in cultured cells, mice, zebrafish and other model systems. Pre-screening of sgRNAs for target efficacy is desirable both for successful mutagenesis and minim...

A quick guide to CRISPR sgRNA design tools

Targeted genome editing is now possible in nearly any organism and is widely acknowledged as a biotech game-changer. Among available gene editing techniques, the CRISPR-Cas9 system is the current favorite because it has been shown to work in many species, does not necessarily result in the addition of foreign DNA at the target site, and follows a set of simple design rules for target selection....

Update on the Foxtail Millet System Foxtail Millet: A Sequence-Driven Grass Model System

Foxtail millet (Setaria italica) is a small diploid C4 panicoid crop species, whose genome is being sequenced by the Joint Genome Institute (JGI) of the Department of Energy. The rationale for sequencing foxtail millet is that it is closely related to the bioenergy grasses switchgrass (Panicum virgatum), napiergrass (Pennisetum purpureum), and pearl millet (Pennisetum glaucum), yet is a more tr...
